Deploying the jQuery JS file is quite easy: I recommend deploying it to the C:\Program Files\Common Files\Microsoft Shared\web server extensions\12\TEMPLATE\LAYOUTS folder on every Front End Web Server of your SharePoint Server Farm

For most scenarios, you simply can inherit from the ASP.NET 2.0 WebPart class. The Microsoft.SharePoint.WebPartPages.WebPart class just facilitates backward compatibility with SharePoint 2003.
